The dishwasher should be fine. Bottles, sippy cups, etc. are run through them all the time, and the water gets hot enough to kill any germs. If you're worried about soap residue, be sure not to use too much soap. Another option is to get one of those microwavable sanitizing things that will clean bottles and such. All it really does is steam them hot enough to kill the germs, but not hot enough to boil them or break down the plastic.
