Although this is number 3 for me I don't have any experience with the Bundle Me's. How does it work? Do I NOT need to put a jacket on the baby in the winter and just use the bundle me? Is it warm enough to skip the jacket? Do I use a lightweight jacket with the Bundle Me?

I wouldn't use a jacket in the carseat, but if you plan on taking him out at any point where it would be cool just have a jacket on standby to use.

No jackets on any child in a car seat!!! Make sure if you have a car seat 'bag' that it's one that is elastic that goes around the shell and never under the baby, they are not crash tested, and in an accident could make the straps loose enough to eject the child, or seriously injure them as the force would cause them to flop around.

If you are worried about warmth, a polar fleece sweater/coat is a safe option, as well as a toque and boots I would play it by ear, if it' a cool fall day just the car seat cover should be fine, but if it's -40 with the windchill you may want to bundle up baby a little better.
