Ok..we all know that Ive had the worlds most interesting time experimenting with washing my diapers and so far have not found a routine that actually keeps my diapers from smelling no matter what I do..Ive followed countless routines and to no avail..so heres what I'll do..I'll give all my information as far as water type..washer type etc and we'll see if we can't come up with a solution to my ever wreaking diapers..First I'll start with cotton babies washing instructions below..copied and pasted from their website..
He washer top loader
(have tried tide original,RNG,and tide free and gentle)
water is hooked to a water softener(otherwise it comes out orange)LOL
Cotton babies washing instructions:
Before First Use: For cotton products, wash hot (100F/40C) 3-5 times.
Use: Do not use rash creams.
Dirty Storage: Store in dry pail/bin.
Wash: Use laundry tabs if available. Pre-wash cold. Wash hot (100F/40C) with bumGenius detergent. Extra rinse. No laundry additives. Line dry cover. Tumble dry insert. No fabric softeners. Use ¼ cup or 60 mL bleach in the hot wash once per month..
All of my prefolds are made of the same material as cotton babies inserts..plain old cotton..I don't have the smell issues with my pockets or pocket inserts..or my flats..only my prefolds..ack..
I did forget to mention..we tried a full month of Regular tide..and another month Tide F&F..Also have tried RNG..which was horrible.. and I was informed that using anything but one of the recommended detergents will void any warranty..which sucks because now my diapers wreak so bad I don't want to use them but I can't get them replaced..

I haven tried the bleach yet because that crap scares the day lights out of me..I had a fairly nasty burn as a kid when my mom used it in the laundry and Ive never been around it since..LOL..how much should I use..and what sort of routine? Im willing to give it a shot but It can't go on the covers or it'll destroy the colors wont it?
Wow! I had problems that sounded similar to yours, except that I didn't use prefolds at that point and it was my covers and my inserts. What solved it was changing my wash routine and using Tide F&C. Hope you find something that works for you soon!

If it's just the PFs, I'm thinking they aren't getting cleaned enough. There's a lot of layers to get clean in the middle of a PF. When I use a lot of PFs, I like to let them soak for an hour or so in the detergent cycle. Or maybe they aren't getting 100% dry through the middle and they're getting a little funky?
I'd do a load of just PFs and add 1/4-1/2 cup of bleach. One shot may be enough to solve the problem. If you do use it with your covers and pockets, it shouldn't damage any of the colors. Bleach that diluted won't affect polyester dyes.
If you are only have stink issues with the prefolds, I would wash them separately with the bleach if you can. Use ~1/2c and put it in the bleach dispenser.
Have you tried using OxiClean? You could also put that in each load once you fix the stink issue. I may help keep it from coming back.
You could also try yet another detergent. Gain is a good one, any of the scents.
Have you tried stripping them? Wash on hot with a squirt of blue Dawn dish detergent in with your detergent. Rinse on cold until you no longer have bubbles in the water.
I hope you get rid of the stink issue soon!

I did strip them with dawn several times to no avail..Im starting to wonder if these diapers just really suck..LOLThey arent repelling or anything..they just stink..
They are just too thick and the washing is not removing the bacteria that have colonized the inside of the thicker part. Dawn strips and good detergent washes are fine for washing out new bacteria but you have some seriously established colonies. You really need to bleach them, it is really the best way to kill bacteria, that's why Cotton Babies says to do it monthly. 1/4 cup is the low end of what could work, or fill the washer's bleach dispenser. If your washer has no bleach dispenser, fill the washer with water, add the bleach and let it mix in well, then add the diapers.
I know bleach is scary but THIS WILL WORK and it will give you a new respect for bleach's powers. Use dish gloves if you are afraid to get any on your skin. Though I have found that as long as I wash it off promptly it doesn't burn at all if you get a little on your hands. And I find the unscented regular kind to not smell as bad as the "fresh linen" kind that stinks so bad.
