There are 2 scenarios where I mark sleep deprived:

1) If I went to bed really late
2) If I woke up/got up in the night and didn't get my full 3 hours of uninterrupted sleep. Usually it's close though, 2 1/2 hours whe it has happened.

Obviously, when I mark it sleep deprived, it's making the open circles and affecting FF's assessment of O date. So, am I correct in recording it like this?

And what does it do to my temps? Does it make them higher or lower if I am "sleep deprived?" Like last night, I went to bed at 1:30 and temped at 5. Usually I am in bed closer to 11 or 12. Would that affect my temps?

It sounds like you are doing it right to me.

Put your temp in as is... using exact time and exact amount. If your temp was taken outside of your normal temp time the software will recognize that and put an open circle on that temp (which simply means that temp may not be 100% reliable).

A temp taken with less than 3 hours sleep or with interrupted sleep should still be entered at the time it was taken and the chart should be marked "sleep deprived" for that day.

HTH!!

Usually your temps are slightly lower if you get up earlier than usual and slightly higher if you get up later than usual. You are entering your data correctly though. It is best to enter it as an open circle so that you know that your temp for that date might not be completely accurate.
