Ok so here's my plan... but now it might not work..
I have my DD Alyssa Brooke. My next names I wanted to use are Nathan James Jr. and Natalie (not sure of the MN yet). And for a 4th if we get that far we haven't decided yet. But everyone always talks about the trends on using the same letters and and all.
I'm not a big fan of using the same letters with kids but Nathan and Natalie just happen to be 2 of my fave names. Would it be bad to have Natalie... Nathan... Alyssa... and whatever else?? I like Austin but DF hates it. he likes Anthony but i don't. So now what do i do? I want these 3 names but is it weird to not follow the N's since there will be 2? KWIM??
I kinda think Nathan and Natalie are too close, but that's just my opinion. If you use them both, I'd probably use another A name, too, so that way the sibset is balanced. Here are some other suggestions:
What if you get 2 more boys or 2 more girls? Then you won't even have the Nathan/Natalie issue! I'd just take it one baby and a time. You never know, you might totally change your mind by the time baby #3 gets here!
^^ That is true. It may never become an issue. I love both Nathan and Natalie, very nice names. And I don't think you need to do anything to balance the sibset if you use both. I have a Bailey and a Benjamin, and a Toby and this one will probably be Russell. I don't think it's weird.

I agree with what the majority have said, take it one baby at a time :-)
